Short stacked as a bonehead

Last night I was playing in a $50+5 Omaha hi/lo tournament on Poker Stars. 117 players, and we're at the final table. The action folds to the small blind, who tries to be cute by raising into my big blind. If you've read my pet-peeves section, you'll know this is something that really bugs me, and often times I'll 3-bet just in spite. But in this case, I had a real hand: AAJ6 single suited. Unbeknownst to me, my opponent has AJ97 rainbow -- a real doozy of a hand to be raising -- and unbeknownst to him, he only has two live cards against me (9 and 7).

Of course, he flops both of his live cards for two pair, but I have a nut flush draw, and a low draw. He lets me bet all the way to the river, and he scoops the pot to leave me short stacked with only 900 chips left in the tournament.

So in a bonehead move, with a hand that has no showdown value, he scoops the pot and leaves me short stacked and nearly out of the tournament.
